What is up with these three independent city states? Washington DC does not pay taxes to the us. The city of London is in fact not a part of England and the Vatican is not part of Italy. Am I getting this right?

yep you have it right, and theres more than just those three. No conspiracy, just political relationships. Feel free to invade one, and see how independent they are.

the queens owns america, lol via virginnia trading i think. we in england don't own our house, even if they are fully paid up.

how so? from my recollection there are two types of properties in england. leasehold and freehold..... leasehold being exactly what it sounds like, a lease for a certain number of years, such as 100, 200 years etc. just like a glamorized rental. then freehold where you actually own the property.
